Niall Heffernan's men lost on spot kicks after finishing level in both normal and extra time.
Coolera Strandhill will take on Roscommon champions Padraig Pearses in the Connacht final in two weeks.
In the shootout, it was Keelan Harte who was the difference for the winners, saving Conor McStay's penalty early on.
The Coolera shot stopper was named Man of the Match.
